Aoto's life?

So how exactly did his life go because the game seems to actually contradict itself on his past. Early in the game you find out that he was born and use to live in Ciela Gate where he found that secret passage and doesn't really say anything else about it. Now since he was able to find this passage he was probably around 5-9 years old when he lived there. Then it says he was adopted by Steeps in Blue Canyon Hamlet. Now this is all good but then after the Exec_Z part and we find out about Aoto's parents Gengi says something that confuses me
"Your parents came to me and I remember your dad carrying you in his arms..." Now I know it was possibly that Aoto could have been around the age I mentioned but if this is true then Aoto would've remembered Gengi (unless his memory is as bad as Lyner's) but also Gengi says he was way to young to remember which leads me to believe Aoto was still a baby when Gengi took him to Blue Canyon Hamlet. Agh my brain hurts can someone explain this?

Simply put, Aoto's father Leo and Gengai were friends since a very long time before Aoto's birth, so it's just natural that they knew each other. And you should cut some slack to both him and Lyner, as you'd be able to remember someone you only saw once when you were eight years old at most and never saw them again until several years later?

The Lyner and Aoto thing was just a joke. But that still doesn't explain the plot hole because that line that Gengi said was him talking about when Leo gave Aoto to Gengi not when he was little. Also I doubt Aoto would not remember someone like Gengi I mean he isn't your average guy. The only way I could explain this is that Aoto was somehow asleep from the time he was given to Gengi and being in Blue Canyon Hamlet.

I digress, because in over ten years it'd be rather easy for Aoto to forget about Gengai, and we have to add that we don't know if he actually looked the same as he looks now.

Yes I guess so but still it just seems odd that they didn't take more care with this matter in the story but oh well it's a small thing that I guess I will have to accept.

What I'm more confused about is the whole "Half-reyvateil" thing ( at least that's how I recall Tyria calling it in the japanese version ).
They brought it up at one point, said it made him more powerful when his emotions were strong. Then he got that weird disease but it was surpressed, and then never touched upon again.

Oh yeah the whole Aoto being a melody or something. I think that was just Tyria being weird like she normally is. Also well yeah the Border Disease I'm guessing since he's linked to Saki's Soulspace (Saki Route ONLY) as long as she stays okay then he will be alright. I forget how they suppressed it in Finnel's route but I think that in both routes as long as the reyvateil is safe so is he or something I think it was more of just a way to show how much Aoto really loves whichever girl you chose and has nothing to do with what Tyria said.

Both of your guesses are incorrect. All of the explanation on the Border Disease and the nature of the Medleys was posted both in the ARM wiki, and the Ar tonelico page at Wikia, and it's essentially caused by the idiotic measures that Archia took to implement the Human Evolution Project.

Yeah I actually just read those today. Oh well I either need to read through the in game long descriptions of things in the menu or the game just doesn't explain much I'm guessing it is more the first.

Both actually. The in-game glossary explains a lot of things, but if you really want to understand everything about the game, you'll need to read up the translation for the Settei Books to each game, as there are several backstory points that aren't touched very deeply in the main plots.
